Shortness of breath during exercise can be due to any number of reasons, most commonly, poor conditioning (doesn't sound like you). Other reasons may include exercise-induced asthma, cardiac arrhythmias, structural heart disease, and pulmonary hypertension. Exercise-induced asthma can be difficult to diagnose, even with a PFT (results may be normal). A bronchoprovocation test may be necessary. Arrhythmias, structural heart disease, and pulmonary hypertension may require a visit to a cardiologist.

Breath through your nose and breath out through your mouth, also make sure you drink water throughout exercise.
